I've been looking around for information about the Icom IC-9100 USB interface under Linux (Ubuntu 10.04 and/or 12.04). I've found out that FL-Digi is able to control the rig, but no mention if sound is supported. Has anyone tried to use the built-in USB sound card? How well does it work?

If it is like the Signalink USB, Linux should recognize it immediately. You will have to select it in FLDigi.
