Can I use an MFJ-259 to adjust the input circuits? I connected the output to a dummy load, connected the 259 to the input, keyed the amp and made measurements on each band without adjusting the load or tune variables. How close will this be to actual values?

Probably not all that close.

Use an SWR bridge between the transmitter and the amp, tune up for maximum output power and adjust the input slugs for either minimum VSWR or maximum grid current (same thing), and you're done.  Takes two minutes to adjust all five of them.
